Daenerys has agreed to pay for the slave army by paying with one of her dragons... However I think the dragons are going to still be loyal to her. Having not read the book series yet (still on first book) I'm also thinking the same as you in that the trade of 1 Dragon for the army will still result with Daenerys ending up with all 3 of the dragons. That was meant to be the ending. They wanted a shocking musical number to end it as the ending was meant to be a shock. Going into the standard orchestral ending wouldn't have given the same effect.
