In my opinion there is only one timeline. I dont think we should think we should be trying to make sense of the time travelling because some of the time travelling elements in oot isnt logical.

 

How can ganondorf still be locked in the chamber of sages in the past if it happened in the future

Well it was like that in Termina, one area was all winter and the other areas were all nice and sunny.

Indeed that was one freaked out place. Wasnt the winter part just a "curse" though? When you beat that temple all the snow melted.

The snow at the temple stays there and the snow where you enter from termina field

It does disappear i think, as do the lizard thingies nearby. Not 100% sure though, i'll go beat the temple again and check for you
